This article shows the research results of innovation activity of companies in the part of R&D financing, patenting and degree of involvement of intellectual activity objects in economy and commerce. The identified reasons of disbalance in innovation sphere allowed to substantiate the necessity of formation of intellectual property management system in holding structures, aimed at usage of integration effect of enterprises. A number of measures was developed to facilitate the formation of intellectual property management system in holding structures and production upgrading to higher level for profit maximization. Certain measures were designed for intellectual property management in science-intensive industry in order to provide the formation of unified management system in integrated holding structure with participation of all subsidiaries at all management levels. A special effort was made to substantiate and prove the viability of building of multi-level intellectual property management system. Specific objectives and guidelines were set to build the intellectual property management system.
